I have currently two U-G pairs and the counter at the top left corner says I only have one. Now I used the “Swap base pair” tool on one of them and it reduced to zero.

The pair counter only counts the pairs that are actually folding in natural mode. So if your shape is unstable, the pairs you see in target mode might not actually be folding and if not, won’t be counted
