it is time consuming to select a different color each time you want to make a change in the RNA structure. having the color box at a freely desired location other than below, right hand corner may be a good idea.
Then add a button somewhere to restore it to its default location.

While we look into this, you could try using hotkeys for chaging colors. Key 1,2,3,4 corresponds to the four colors in the pallete.
