[Strategy Market] Berex Test

Ok, just to try out the new Strategy market.
This is more to test the system than for it to be applicable.

Free Energy between -30 and -60
G bases of 22%
U bases of 13%
C bases of 20%

We are glad to report that your strategy has been implemented and tested.

Designs were penalized based on how much it’s G,U,C percentage differed from 22%, 13 % and 20% respectively (i.e, the score of an RNA = 100 - (difference between the RNA’s G/C/U percentage and 22/13/20).

Designs were penalized by 10 when the meltpoint was not between 97 and 107.

Designs were penalized by 10 when the free energy was not between -30 and -60.

Length : Your strategy was implmented with 8 lines of code.

Ordering : We ran your strategy on all synthesized designs and ordered them based on predicted scores. The correlation of your strategy’s ordering with the ordering based on the actual scores was 0.26. (1.0 is the best score, -1.0 is the worst score. A completely random prediction would have 0 correlation)

Dear Berex,

We have ran an optimization algorithm over the parameters you have specified, and we are glad to report that your strategy’s ordering score went up to 0.389

Specifically, we have used 13%, 10%, 21% for G,U,C percentages, -78~-39 kj for the free energy and 60~110’C for the melt point.

Note that we’ll always run a optimization over the parameters you specify, so you won’t have to worry about fine tuning all the numbers you use. Just the idea and rough numbers are enough to run your algorithm!

Dear Berex,

We made a change in the way we score the ordering. (Detail : Before if your algorithm said score of A and B is the same when they are not, it decreased your ordering score. In the new scoring, such decision does neither increase nor decreases your ordering score).
